Megasquirt 2 engine problems!

Hi i have a 1600dp engine whit ms2 on!
it was fine to a couple of days ago then it started to misfire ?run ruff!
i have replaced the spark plugs,fuel pump,checked valves, wiring,and for vacuum leeks
but everything seems to be in order!you can hear when it idles that something
is not right whit it!for a half a second you can hear the tone of the engine change
when it almost running like normal.and this is all the time of and on!
when i try to drive the car jerks and stumble no matter what rpm im in!
so now im empty for ideas!i have made a couple of logs when i drive
but im a beginner on ms so im not able to read them and se if it is something wrong!
so im thinking it cud be ignition related or a bad fuel injector?
i have a log file that i try to post!

Check your Trigger wheel gap.
Check for sync losses.

You need to post your current *.msq in order for anyone to check your log.
What is your wiring harness like??

A sloppy wiring harness will give you nothing but troubles.

Make sure you have good grounds.

Post some pics of your setup so we can see what you have.

After long time trying different things!i found the problem
it was a vacuum leek betvin the inlet manifold and head :(
but the problem was not se easy to find!i try ed motor starter spray
and engine did not change what so ever!first when i put compressed air
to the system i found it!
so what do to do now is the problem!at first i put on paper gasket and that did not hold,
so after advice i put on flange sealant but i think my flanges on the head is not flat
and i don't want to take the motor apart to have my head flanges machined!

Is your manifold flange flat? Warped manifolds are way more likely than warped heads.

i found the problem!:)
on the german efi encastings i use i suddenly noticed the base of manifold touched a casting
line on the heads,file that down and all problems gone!
